Note 1: Another thing to be aware of is certain features like sneak attack dice from multiple sources only use the best progression, and don't stack. The best way to keep track of what these values should be is using the tabletop pathfinder SRD and determine the best combination of saves, HP, BAB and skill points from either side of the gestalt on a per level basis and then add them up.

Open character stats in Bag of Tricks mod and tweak down BAB, Saving Throws, HP, and skills. THE IMPORTANT PART: The character still has 6th level BAB, Saves, HP and skill ranks, so these will have to be lowered manually to represent a 3rd level character who has taken the best values from either side of his gestalt (a fighter has the better BAB, and rogue has better Reflex saves, skills ,etc). The game will keep your 6 class levels but now consider you Level 3 again for all other purposes. Now use the cheat engine table set Character Level back to 3 (Character Editor > Level) and experience back to 3rd level (5,000). This gives you a 6th level character with the two sides of the proposed gestalt. For example to make a level 3 fighter/rogue gestalt, set xp to 23,000 (level 6) and level as follows: This is possible because Character Level is tracked independently from class levels and can be modified freely.
